There should be no such limit.
If the user has dropped files and folders, his intent for the files is clear.
The dialog should ask the user what to do with the folders (and their subfolders).

(Key: The "O" denotes a radio button, and [] denotes a check box.)
Renamer does not warn about the importance of sequence of renaming folders: It handles this internally.

Automatically avoid the naming conflict when renaming subfolders also.
Just sorting the table in descending order won't solve the problem, because user can always adjust the order.
There are few other ideas brewing at the moment, which may solve this problem in a more elegant way. For example: adjust the order of renaming without changing the order in the table.
]]>I just discovered that saving the filter has no effect: When I launch Renamer again, the original setting is seen again.
Renamer does not save the changed settings as a named filter that can be retrieved later.
There is an option to save the new settings as default, which I do not want.
I have raised a separate issue for this.

The only way to do is to change the Filter settings, and save it.
Then after the file name conversion, against revert the Filter settings to original, and save it once again.
This is too tedious.
1. Allow users to rename folder names in a flat list (without renaming their subfolders or files)
If the dropped list has at least one folder, change the workflow: Open a dialog to check two things-
Q1. Do I want to change the folder names or the file names?
Q2. Do I want to check their subfolders recursively? (if yes, Renamer will apply the same choices as Q1 to all the other subfolders)
Once I put a tick in the desired checkboxes, the next step should load those folders/files and allow me to set the rules.
This setting should not be saved.
2. Automatically avoid the naming conflict when renaming subfolders also.
IMHO the folder renaming workflow in the Filter dialog is unnecessarily complex.
The folders should be automatically sorted in descending order first, before applying the new names.
The user need not be warned at all.
